Applicability of LTQ-Orbitrap MS to address proteomic studies: high-throughput protein ID, changes of protein level using iTRAQ and de novo sequencing

Among the plethora of tasks routinely carried out in proteomic labs, we focus on the performance of LTQ Orbitrap XL mass spectrometer for 1) high-throughput protein identification, 2) accuracy for quantification of protein changes using iTRAQ labelling and 3) de novo sequencing of peptides from non-sequenced organisms. We show that the high mass accuracy reached by the Orbitrap detector precludes the interference of nearly-isobaric masses, increases database search speed and minimizes the false discovery rate, thus, facilitating all these tasks.
