BioWorks? 3.2 ? A New Level of Confidence for Protein ID Searches!
BioWorks 3.2 was introduced at PITTCON 2005 in Orlando, Florida on February 28, 2005. This software is the latest version of the BioWorks protein identification suite featuring the SEQUEST® algorithm.

SEQUEST allows the most sensitive searches of protein and peptide data, delivering highly confident search results without missing important proteins. SEQUEST has been extended by the addition of a probability-based scoring algorithm in addition to the traditional SEQUEST scores. This rigorous score gives SEQUEST users more confidence in their results, knowing that SEQUEST will not miss any important proteins and that the probability algorithm will provide the likelihood of a hit. The peptides are color coded for easy visualization of the probability results.

BioWorks 3.2 includes a new unified search results file which can be used instead of dta and out files. This single binary file helps increase the speed of the SEQUEST search, resulting in faster loading speeds and transfer of large datasets. This file also enables many of the other benefits of BioWorks 3.2 such as improvements in saving datasets and improvements in the sub-programs.

BioWorks 3.2 has added support for the LTQ FT hybrid mass spectrometer with more support for accurate mass searching. Users now have the ability to set parameters in parts per million (ppm) and have additional features for searching with narrow mass windows. This decreases the time of the search in addition to increasing accuracy. The software also includes features to enable the MALDI equipped LTQ mass spectrometers with batch searching and reporting from a MALDI plate reader.

The XPRESS and Protein Area calculations have been redesigned and now allow control of the peak detection parameters as well as manual adjustment of the peak area. These features will give users additional confidence by determining relative amounts of their peptides.

BioWorks 3.2 provides new tools for protein and peptide comparison as well as compatibility with the HUPO PSI group mz Data standard initiative. BioWorks 3.2 has added additional pre-search and combinable post-search filters to aid in protein identification. The software has also added additional reporting tools to help get protein data out of the software and into publications.
